Hakone is the city the series is set in, and it is a real hot spring town.
Evangelion places its city in Hakone, and the correspondence is literal rather than loose: Lake Ashi, the Owakudani valley and the surrounding caldera all appear in the series under their real shapes. Hakone is a normal hot spring destination two hours from Tokyo, reached by the Odakyu Romancecar, so this is a pilgrimage that works as an ordinary trip — you can soak in an onsen and stand in the caldera the same afternoon. Local transport and shops have run Evangelion collaborations on and off for years; check what is running for your dates.
